Transparency issue? I'd ask Stardock and The Skins Factory....no experience with either....but with MyColors, I note several of the themes appearing in the WindowBlinds Configuration window (the one that opens when you click on the icon for WB) and therefore at least some portions of the skins should be given to adding transparancy.
Just don't ask me about recoloring them.

Both MyColors and Hyperdesk have problems. MyColors will not apply correctly on my new netbook, every time I reboot one or another part of the GUI is not skinned or comes out extremely pixelated. Hyperdesk has some issues in that after applying, my web browser and email program on the left side of the start menu disappear, at least in the free releases. May not happen to you though, but as each MyColors and Hyperdesk is a seperate purchase, why not just try both and see what you like better?

Buy the one that brings you the look you want... Simple as that. The end result is pretty much the same. Just make sure it's compatible with your OS.

I think mycolors has transparency not sure of hyperdesk but it might have transparency too.
There are one or two of them free too so you can try and see yourself bfor purchase.
Good luck and nice deal.

There are free versions of both so you can test drive each and see which one suites your taste.
There are more My colors to Choose from but some of the Hyperdesk skins look really nice.
One thing to concider, if your running Vista, I don't believe Hyperdesk supports it yet.

You can have everything transparent by just using windows blinds or tune-up styler. Check some of my desktops here with transparent glass using tune-up styler and windows blinds.

Hyperdesk for Vista should be coming out very soon. We're more than halfway done porting the themes over to Vista. Just finishing up the icon codes and some app crapp.
Both have their charms. Really you just shoot for the theme you like since both are basically theme distribution apps. To address some comments...
You can pick and choose which elements to install for Hyperdesk. So if you want to apply the hypertheme but not the icon set then you uncheck the icon button. Most of the themes have multiple icon sets so you can take it further and select an icon or theme substyle or set and then apply.
Lightstar: Yes its a known issue when you switch to small icons. When you go back to large they come back. Dunno why. You can always just pin the apps to the start menu and change them manually.
Hyperdesk does not have transparency. Vista version will have it where Vista allows it.
We do have the official themes for Star Trek, Disney and WALL-E which I'd be more than happy to port into Master Skins if someone from Stardock gave us the okay and wanted to discuss it... cough cough.

I'm using flagship right now. I'll post a screenshot when i get some time. Pretty awesome. I'm actually excited about theming Vista now.
Oh and only Star Trek geeks like me will appreciate this but we're working on a mirror universe version of the Trek theme. New widget, some new icons, tweaked the theme a little and will do new wallpapers. Called Star Trek: Terran Empire. Next is we're doing TNG and the Borg.

Thank you superman but I also wrote up there- "Check some of my desktops here with transparent glass using tune-up styler and windows blinds and they are all Vista screenshots only, not XP.

This gets tuff because what I like and look for may not be the same for you or in fact anyone else.
I have MyColors, but I like applying all the parts of a theme or desktop individually and make it look unique. Hyperdesk looks good, not sure if you have all the flexibility that comes with the Stardock line of products, programs and software.
I know you can have transparency with the Mycolors Themes, I'm going to take it that you can also with Hyperdesk.
