I have the free 4.6 version. I somehow tuned up (I have encode as my skin) that:
I don't have buttons in the taskbar spawning from right to left anymore.
and...
2 instances of one program aren't embedded into one (for example, if i'll open 2 notepads, they'll be under a button "Notepad 2" and when you'll right click the button it'll let you choose which one you open. Hope you understand what I mean.

sorry for being a bit unclear.#1: You should try the encode skin yourself. When I first 100% clean never before installed windowblinds it had the program bars (that when you click on, it gets minimized, etc.) go from right (near the taskbar) to left (towards the Start button).
#2: It looks like you advised me to use a windows way. Hmm. The one you told me to only groups them if there's no sufficient space left anymore. But the one I had in encode grouped _any_ double instances.

Grouping did not happen, and was following the normal windows procedure - if not enough taskbar space group, otherwise don't.
I do see the three little buttons at the bottom of any window which if clicked do the following from left to right: Start Screensaver, Transparent Window, Minimize Window to notifcation area - are these the buttons you are referring to?
They are part of the lower window frame, though they can look like they are part of the taskbar when a window is maximized.

As for the grouping I am stumped, not sure what is going on there.

as for the grouping, did you also have any other tools bars loaded before. Taskbar, rightclick, toolbars.

Issue #1 sounds like either the notification area, or a toolbar you have on the taskbar.
If notification area, then right-click taskbar > Properties > "Customize" button in Notification area category > Restore Defaults > OK > Apply" (you can also deselect the "Hide inactive icons" if you want them to always show).
If you are referring to a toolbar, right-click the taskbar > Toolbars > select the one you want, or select New Toolbar > select a folder, or create a custom toolbar by creating a folder with shortcuts in it and select that folder.
Issue #2 sounds like the grouping option is deselected.
Right-click the taskbar > Properties > make sure that the "Group similar taskbar buttons" is selected in the Taskbar appearance category > click Apply.
Note - if "Group similar taskbar buttons" is already selected, try toggling by deselecting > Apply > select > Apply.
