Iconshop handles alpha transparency since version 1.14. Make sure you don't download version 1.13 because indeed it doesn't support 8 bits transparency. Download the 1.20 alpha and you should have no problem.
Oh and once you convert the Mac icons to Windows, keep them for yourself and do not upload them here, because of copyright issues.

IconPackages are just zipped ico's.
But if you're asking if you can zip an IconPackage directly with IconShop, then the answer is no. Make your icons with IconShop (ico format), then package them up with IconPackager.
