just create a directory structure with the common resolutions 16x16, 24x24, 32x32, 48x48 and 64x64. you can also make folders for the higher resolution. the Nautilus file manager & the Gnome desktop will support higher resolutions. will be helpful when the size folder would contain sub-folders for apps, devices, mimetimes, etc.
download an icon set from http://www.kde-look.org/ or http://sunshineinabag.co.uk/ to see that directory structure.
when you finished the set, pack them as TAR.

Now all I have to do is get the Liquid theme from Mosfet up and running and I will be happy.

From the standpoint of a Linux user, I'd be thrilled to see your icons on my linux box as well as my windows box.
You should have no trouble making the PNG icons in windows. You can even zip them up using the zip format, Linux users can unzip them using unzip (which is available on most of the distributions).
