Un-Skinning an application?

Hello,

I use an application called Groove Workspace( http://www.groove.net ).

They have a new beta version of the software out( version 3.0 ), and when I use any window blinds skins, the Groove UI gets all screwed up.

I was wondering, is there any way to "factor-out" a particular application such that window-blinds/custom skins don't apply?

Regarding Groove - is there a way to skin the app so it doesn't get all messed up? Specifically the app backround stays transparent so you can't read what's on it.
