Curious: if EMP devices worked so well in The Matrix, how come the Earth was still over-run by machines? Guess if it was that simple Keanu Reeves wouldn't have anything to mumble about

Fuzzy, it may be because of limited range and the fact that they also have to basically turn everything else off. Try that in middle of master center with billions of droids and turn everything else off.
