Problem switching between open windows

I have a problem restoring windows that are minimized or switching between two currently running windows. Let's use IE as an example although this happens with any open windows be it IE, Firefox, open folders or any open program. Example: if I am looking at page A and I click to view page B which is underneath page A, then page B appears fine; however, the moment my mouse leaves the dock, page B disappears back underneath A.
The problem started today for no apparent reason. I tried quitting and rebooting but problem persists.
Here are some settings of what I have. Bar is not on autohide, has Z always on bottom and with mouse activation.
On the dock I only have shortcuts to folders, programs, system folders, recycle bin and a URL. No "fancy" docklets of any kind. Just the shortcuts I mentioned.
Any help is greatly appreciated.
