Is it like for Windows to show me the new skin it has to start that program at the very begining of operating system load?
I thought there is a way to manually place skins somewhere in windows folder, cause i kinda don't like runing some program for just playing with bootskin...

All the program does is safely replace your boot screen for you. It isn't running all the time or eating up any precious resources. You can't simply replace a file like the Windows 95/98 days.

There is if your a level 99 pc hacker. Otherwise I suggest the free bootskin program. Your choices are a free program that does it flawlessly(for most, some have had problems)or hack your system files and risk a reformatting.
