The Winstep Nexus dock is a free dock for Windows. I'm seeing a problem with this release. The icons in my left vertical dock are suddenly tiny. If I try to increase their size under dock properties, the docks gets much larger but not the icons. Finally, I see a huge black rectangle under the icon, rather than a thumbnail of the application window, when I hover over it. Very ugly! What happened?

The Nexus dock, and in fact, all of WinStep Xtreme are simply great, and are extremely functional.
Even better, there are so many skins available which can be used together with Windowblinds with no conflict whatsoever.

Windows 10 Pro 64-bit. 1607
The tiny icon issue went away after a reboot. The other problem remains.
Another problem I have, not mentioned above, is ongoing since I installed Nexus. I get a blank space above the first running app icon. If I select Dock Properties and simply click OK the blank goes away for a while and then returns. You can see in the screenshot as well.
Having a problem with Photobucket. I login and it shows my library of images. When I click upload it makes me login again. I can't get out of the loop. I will post a screenshot later when I can.

If Photobucket continues to have problems I'll try the site you suggested. By the way, the tiny icons are back.
I have Winstep Ultimate. Can I redownload and reinstall the software?

Yes you can (the download link is in the email with your license key). You can also reset settings to factory default instead (Preferences -> Advanced tab -> Troubleshooting Options).
However, I would really, really, like to see a screenshot of what is happening in there before you do any of those things.

I downloaded Nexus more than a year ago. I no longer have the email link.

I sent screenshots but have not heard back from anyone. in the meantime I reset all Nexus options and then restored them from backup. There is no change. In fact it's a little worse, with sometimes being unable to richt click a doc to get to the context menu. In addition, my dock of running applications often freezes and won't auto-hide.
Finally, I noticed my subscription expired on the 16th so I renewed online. I see the chareg on my credit card account but Nexus sttill says it expried on the 16th of this month, 2016.

Your new license key was sent automatically when you renewed. Perhaps the email got trapped by your spam filter? Otherwise you have to apply the new license key for Nexus Ultimate to know it has been renewed.
Anyway, replied by email and attached to that a copy of the original message with your license key.

A month later and my issues remain unresolved. I did send screenshots to support but have not heard back anything. My running apps dock freezes multiple times per day.
Uninstalling/reinstalling doesn't fix the problem.

There's a new beta that has just been released, try it out (you must enable the 'notify me of beta (test) versions' setting in the Advanced tab of Preferences), then please let me know if that fixed your problem.
Also, did you see my PM to you here after Jafo deleted my reply to your comment (as well as all other comments praising Winstep applications made by SD/Winstep users) in the OD thread about something you thought couldn't be done but actually can (customizing running application icons)?
P.S. Might be related to your issue or have nothing to do with it at all, but if you read THIS HUGE THREAD in the Winstep forums you will realize how buggy/badly coded 3rd party audio codec and filters can bring other applications down through no fault of their own (and how I went out of my way to work around bugs in OTHER PEOPLE's code).
This only started happening now because the new voice notifications use MP3 files, unlike the old notifications which used WAV files.

Jorge....wasn't being vindictive and it did probably affect your problem resolution, however that was the Stardock Support Forum and it is imperative that comments remain relevant to the posted issue [which obviously had nothing to do with non-Stardock software].
Had the discussion been on any other forum section it would be welcome...
