You can do one at a time, the same as with OD free.
If you click my name, you will see a bunch of mini tutorials I did for Stardock products, which includes a few for working with ObjectDock Plus.
This one shows how to work with the ObjectDock file structures, and where to install the files for your themes. http://corkyo.wincustomize.com/Articles.aspx?SID=5463&AID=82930

Something is definitely wrong there.
It should install (by default) to:
"C:\Program Files\Stardock" folder, so the program folder address would be - "C:\Program Files\Stardock\ObjectDock".
If you decide to mess with it later, uninstall > reboot > clear the cache > delete all "ObjectDock" folders found under the "C:\Program Files\Stardock" folder > reinstall, paying attention to any indicated install path and if allowed, set to the "C:\Program Files\Stardock\ObjectDock" destination.
I would guess that in not deleting all trace of the old program folders, the installer may have followed leftover path traces for some reason.
Good to hear you got it going anyway.
