I actually used SkinStudio & changed the tooltip text from white to black in the Windows 7 substyle after I noticed that.
I miss the old "import" button, as there are still actually some .msstyles I'd like to make into Blinds for 7...

The change of colour scheme sounds like the DWM turning off because the application you are running doesnt support it. It should restart when the app has closed. That shouldn't be a problem related to a specific skin as there's nothing in them to affect it.
The systray arrow - not sure why it should be a problem (it seems ok here in all three sub-styles), although I have occasionally seen that the Win7 systray arrow 'disappears' then 'reappears' when I hover over it - but that's not just using my skin, and only once in a while.
One thing might be worth trying: go to the 'Jakuta' folder (public documents, stardock, windowblinds, jakuta), sort the files by 'type', find and delete any file with the extension '.WB4' (NO OTHERS!), then open WB config and re-apply Jakuta. (Those files will be recreated by WindowBlinds.)
